Expressionist standardizes and automates high-throughput mass spectrometry and 2D-Gel data analysis tasks. The platform guarantees reliable and reproducible results from protein expression data.
Expressionist supports proteomics with the modules Refiner MS and Refiner 2D-Gel for mass spectrometry-based proteomics and 2D gel-based proteomics, respectively. Both Refiner modules are responsible for objective technology-specific quality assessment, process monitoring and uploading processed data to the database. There it can be accessed by the Analyst module for integrated analysis and interpretation.
Proteomics process supported by Expressionist:

Measurement of samples using mass spectrometry generates raw data

The Refiner MS module uploads raw data and performs pre-processing and QC. The created quality-controlled processed data are stored in the database.

The Analyst module loads and analyzes the data from the database. An initial filtering step excludes undesired values, so only reliable and desired data is passed to statistical analysis.

Statistical analysis reveals lists of significantly changing peaks.

Identification of proteins/peptides, annotation of peaks and spectra, interpretation

Additional experimental data can be integrated for more biological insight. Mapping the list of putative biomarkers to pathways can give hints to affected biological systems, for further investigation.

Alternatively, separation of protein samples can be done using 2D-Gels. Gel images are scanned and analyzed, creating raw data.

The Refiner 2D-Gel module uploads raw data and performs pre-processing and QC. The created quality-controlled processed data are stored in the database. Potential mismatched spots are reported.

Statistical data analysis on quality approved raw data done in the Analyst module reveals promising spots to pick.

Using pick lists created by Expressionist, a spot picker excises the statistically relevant spots.
The samples are subjected to MALDI-TOF MS analysis which creates MS spectra. Those can be treated with Refiner MS.
Identified spots can be annotated with protein name, corresponding MS spectrum and additional project information.
